Working as intended. From the 1/20/10 dev notes:

"The plant growth stuff is all working out, so things like giant tower cap farms should be feasible, once you break into a spore source for them."

This is how Dwarf Fortress has always worked - once you discover subterranean water (an underground pool/river in 40d, or a cavern in 0.31), subterranean trees and shrubs will start growing on mud, on deep dry soil (i.e. a soil floor that has a soil wall 1 Z-level below, within a 2-tile radius), or on shallow dry soil near mud (on the same Z-level, within a 2-tile radius).
