Why is this a problem? Soil/stone layers aren't supposed to be uniform within a biome.

Although biomes are typically "uniform", this isn't always the case, and it's not exactly unexpected for this to occur. A more common thing that happens these days is aquifers only spanning part of a biome - this is just a little more noticeable.
