What it should mean is that there is at least one 48x48 tile that is lacking in aquifer. The problem is that it may be difficult to impossible to isolate. If the biome in question has an aquifer within the embark rectangle, it will display the aquifer warning even if one of its tiles doesn't have it; you can see this in some cases by moving the rectangle around and watching the aquifer warning appear and disappear.

Is it confirmed that the sites in question had aquifer *everywhere*(in X/Y terms)?

I've had this bug myself, so I'll do my best to answer...

The site-finder only checks if the dominant biome has an aquifer. The secondary/tertiary/whatever biomes may still have aquifers.
You can adjust the size of the embark profiles, but this can throw off the ore deposits/features without changing the presence of the aquifer.
EG: Flux may only be present on tiles with aquifers, but the finder notices this site first with flux on the secondary biome without checking for aquifers there, too, so you can never find the next similar area.
As well, since aquifers are generated like ore deposits, it's entirely possible that upon embark the aquifers simply won't be there - which was another bug from the previous versions.
